They first said the disqualifications were because they found male chromosomes. Later they said it was high testosterone. Later again they said that they didn't test for Testosterone but applied a specialized and reviewed test, but the test details woukld have to remain confidential. As far as I could look it up, they never published the test results, test criteria or test method to this day. (wikipedia on Imane Khelif has all the links to official contradicting statements of the IBA)

Basically the head of the IBA was a russian guy and the whole IBA was in the pocket of Gazprom. Because of that many nations boycotted the whole thing and I guess the head guy wanted to send random messages? Dumbest thing is that Imane Khelif is from Algeria. Not really a good place for LGBT folks... And the Testosterone Monitoring of the last 12 Month had her below the threshold value. Russian and East-German Female Athlets had much higher Testosterone Thresholds in the 80's. (And later Gender Dysphoria thanks to it, what their Doctors gave them). Umar Nasarowitsch Kremlew (rus) was the man which disqualified the Chinese and Algerian Athlets in 2023. They aren't. The 2023 thing was a world championship led by the IBA (International Boxing Association). The IOC usually works with sport associations to organize the different events, but they already replaced the IBA in Tokyo 2021 and then booted them from the Olympics in 2023 permanently. The IOC had various problems with the IBA for years (foremost the IBAs ties to Russia).

The International Boxing Association disqualified her from the World Championship last year shortly before the gold medal match, saying their gender test conclusively determined she had XY chromosomes. It was presumably some sort of DNA test (rather than a testosterone test), but they wouldn't give details about the testing, and gave no option for appeal. They did the same to another boxer about to participate in the bronze medal match. Basically, it looked really sketchy.

However, she's identified as female since birth (and in fact lives in a country where transitioning is illegal), the Olympics medical staff have since come out and said she's fully a biological woman, and the IBA has been banned from the larger international boxing community specifically for doing shady things like her "test".

She was born a cis woman. What you're referring to is probably that she was also born with a Y chromosome. Our oversimplified highschool biology explanation of how sex is determined by our genes has given bigots a false sense of correctness in claiming she is/was a man due to her chromosomes even though it is entirely possible for ciswomen to be born with a Y chromosome and even cis men to be born without one.

We know she was born presenting physically female enough to be deemed female at birth, though, and that's all that matters.
