(2/2) For using both joycons together you need an additional software to join them. I am using 'reWASD' and it works like charm.

(1/2) I don't know why it keeps blinking when you connect joycons to Win10 with Bluetooth, but they do work out of the box.

Real answer: it does this when you pair it to a non-switch device such as a PC, it just infinitely flashes the pairing signal.
